"The mission went very smoothly. We'll temporarily detain Doctor Octopus in the temporary cell at the bottom of Avengers Tower until the Avengers return, then transfer him to the Raft prison."
Coulson watched as the submarine surfaced, and Spider-Man, Ward, and Doctor Octopus aboard with two test tubes containing the symbiote. They then proceeded with the deployment. Looking at the two containers Ward presented, Coulson frowned: "I recall the report mentioning that the US military should still have four symbiote containers."
"Yes, sir, but we only have three." Ward said, putting down two jars, and added with a hint of helplessness, "Otto said he lost one."
"Lost one? How did you lose it?"
Coulson asked, puzzled. Ward shrugged helplessly: "He said that after he discovered that Spider-Man could perfectly coexist with the symbiote, he began to guess that the symbiote was a highly intelligent being that could cooperate and communicate. So he communicated with it and let it attach itself to him."
"Then?"
"Then they ran away." Ward shrugged helplessly. Coulson was speechless as well. After Spider-Man waved at them, he tied Doctor Octopus, who had removed all four tentacles, with his web, and had Venom bind the four mechanical tentacles to his back. Then he carried the person away.
Regarding the symbiotes, the two sides have reached a temporary agreement that S.H.I.E.L.D. can conduct preliminary research and analysis while dealing with the troublesome US military. Once a solution to the symbiote crisis is found, these symbiotes will be handed over to the Avengers.
But all of this is based on the premise that S.H.I.E.L.D. obtained all four symbiotes. Now they only have three, and there is no fourth. So even if they hand over the three symbiotes they have now, the Avengers will not believe that S.H.I.E.L.D. did not obtain the fourth symbiote. They will only think that S.H.I.E.L.D. is keeping it for themselves.
There's nothing we can do about it; that's just how S.H.I.E.L.D.'s reputation is
Coulson sighed helplessly.
"We can only hope that... the Avengers believe Otto Octavia's account and that S.H.I.E.L.D. will indeed be unable to capture the symbiote afterward."
Meanwhile, the real Avengers are carrying their lifelong enemy on their journey.
"So, why did you work for Kingpin, create Scorpion, help Mysterio, and why did you help the US military conduct illegal human experiments, Doctor?"

But everyone knows you're just a thief.
"Alright, Doctor, I'd love to hear your story from the past, but unfortunately, I can't right now. Let's find a quiet place to talk about it."
The safe place Peter mentioned was naturally the temporary prison beneath Avengers Tower where Thriller and Mysterio had been held. Hank's Ultron robots were also in charge there. These still somewhat clumsy robots were able to carry out some instructions fairly well, such as taking care of the quadriplegic Doctor Octopus.
Besides that, Doctor Octopus would basically be bedridden and unable to move.

The Vulture incident made him realize that although Norman had given him full access to Osborn Technologies, it didn't mean he could actually see everything Osborn Technologies was doing. Norman undoubtedly wanted Peter Parker to see an Osborn Technologies that was incredibly successful and glorious, but Peter knew that wasn't the case.
